Ok where do i start? So my bike had been idling really rough, i had to set that idle higher and 1800RPM as it sounded like it was going to stall on startup. So i was doing some adjustments on my bike and noticed that the set valve cable had been disconnected (i assume that this means the valve is set to open all the time).

So i adjusted it so its closed when the bike is off, only to find that it seems the actuator motor is broken, it does't adjust the valve when you turn the bike on at all. Started it up...Hazzah the idle is now fixed, winded it back down to 1350RPM. Took it for a quick ride to see if i could notice anything (i now realise this may not have been smart), a millions times more quite but next to no power after 8000RPM.

Soo either no power but a good idle or full power with a super rough idle? What the hell is that?

I'm soo lost where i go next, any ideas why when the valve is open the file is soo rough?

My next thought is spark plugs.

Replace the servo. Its in the tail.

Or pull it apart and make it work again. (After checking the obvious like its plugged in etc)

From what I hear a lot of people just remove the actuator set valve and servo and just run the bike like that. Makes it louder and faster haha. That's the only reason I don't think it's the motor

Without sounding like a smart arse, www.gixxer.com is a good place to start. Just about every problem you can imagine has been covered on that site. It's a great resource for things like this :)

    +1 on this

There is more to removing it then just unplugging it.....

I'm by no means saying you guys are wrong. I'm just struggling to see why a set valve would cause the bike to idle rough, it's only function is to restrict noise and emissions when the bike is idling.

Wether it's of any consequence sometimes the headlights will flicker (very infrequent) when the idle is really rough.

This is why I thought the spark plugs.

Does the rough idle occur all the time, or is it intermittent?

Really intermittent, and it doesn't seem to be based on the temperature

As the others have said, you should get the set valve servo fixed up first. If the problem is still present after that then it will be a lot easier to diagnose.

So update time, so far i've done the plugs and air filter, good news fixed the idle up perfectly. however i still have the issue of the slightly flickering headlight when the fan comes on 104c. This one I'm a little less sure of what it may be.

Just check charging voltage, but it's probably cause at 104 degrees with the fan on, you're at the design limit of the charging system as pretty much 100% of everything is on.

Right, so you reckon it might just be maxing out the system?

Maybe. Multimeter across the battery terminals to confirm what voltage it's charging at might be the go.
It's rare a system will put out the full compliment of power at idle or close to idle; they usually need some revs to do so.
When the stator is struggling to put out enough AC voltage, the reg/rect is going to struggle to put out enough DC to fully charge it, and the flickering can be it just struggling to keep up. Suspect it's not something to worry about but you want to verify that your bike is charging. Expect around 14-15V across the battery terminals at, say, 5500 rpm. Less than that and it's not charging for sure, more than that and your reg/rect is definitely stuffed. :).
